Título: Endo- and epiphytic bacteria from olive tree phyllosphere with biocontrol abilities against olive knot

Resumo: A tuberculose da oliveira, causada pela bactéria Pseudomonas savastanoi pv.
savastanoi (Pss), é uma importante doença do olival ainda sem tratamento conhecido. Esta
doença afeta a parte aérea das oliveiras e caracteriza-se por um crescimento anormal dos
tecidos, principalmente no tronco e ramos. Neste trabalho foi caracterizada a comunidade
bacteriana que habita a filosfera da oliveira, de modo a elucidar o seu possível papel na defesa
da planta contra a tuberculose da oliveira. Uma abordagem dependente de cultivo foi usada
para descrever as populações da superfície (epífitos) e do interior (endófitos) de folhas, caules
e nódulos de duas cultivares com diferentes suscetibilidades a esta doença. Para alguns dos
isolados obtidos foi testada a sua capacidade antagonista contra Pss em ensaios in vitro, tendo
os mecanismos associados a este antagonismo sido também avaliados. A eficácia do isolado
mais promissor, Bacillus amyloliquefaciens P41, na redução do desenvolvimento da doença e
na melhoria do fitness da planta foi avaliada através de ensaios in planta.
No geral, a comunidade bacteriana da filosfera da oliveira inclui membros
pertencentes principalmente a Proteobacteria, em particular a Gammaproteobacteria. A
composição bacteriana foi principalmente afetada pela cultivar do hospedeiro e em menor
grau pelo órgão, que teve um maior impacto nos epífitos. Adicionalmente, cada cultivar/órgão
foi aparentemente seletiva através de OTUs bacterianos específicos. A tuberculose da oliveira
revelou ter também um impacto na estrutura da comunidade bacteriana, mas com diferentes
efeitos, dependentes da cultivar e do habitat na planta hospedeira. Na verdade, o seu efeito
foi mais notório na cultivar mais suscetível à doença e nos endófitos. Um total de 27 isolados
inibiram significativamente o crescimento de Pss, tendo os isolados com uma maior
capacidade antagonista sido isolados da cultivar suscetível. Esta capacidade antagonista
deveu-se provavelmente à produção de compostos voláteis, enzimas líticas e sideróforos. B.
amyloliquefaciens P41 reduziu a severidade da doença em até 43.7% e a população de Pss em
até 26.8%, e simultaneamente melhorou o fitness da planta hospedeira, podendo ser
possivelmente considerado um candidato promissor no controlo da tuberculose da oliveira.
Estudos adicionais são necessários para identificar o papel funcional destas bactérias e dos
mecanismos envolvidos na proteção da planta hospedeira contra a tuberculose da oliveira.; Olive knot (OK), caused by Pseudomonas savastanoi pv. savastanoi (Pss), is an
important olive orchard disease with still no treatment known. This disease affects the aerial
part of the olive trees and is characterized by overgrowth formations (knots) mainly on trunk
and branches. In this work was characterized the bacterial community inhabiting the olive tree
phyllosphere, in order to elucidate its possible role on plant defense against OK disease. A
culture-dependent approach was used to describe the bacterial populations in (epiphytes) and
on (endophytes) leaves, twigs and knots of two cultivars with different susceptibility to OK
disease. Some of the isolates obtained were screened for their antagonistic effect against Pss
in in vitro assays, and their mechanisms were also evaluated. The efficacy of the most
promising isolate, Bacillus amyloliquefaciens P41, in reducing OK development and improving
plant fitness was evaluated through in planta assays.
Overall, the bacterial community of olive tree phyllosphere comprised members
belonging mainly to Proteobacteria, in particular Gammaproteobacteria. Bacterial
composition was primarily impact by host cultivar, and, to a lesser extent, by plant organ
which had a more control over epiphytes. In addition, each cultivar/organ apparently was
selective towards specific bacterial OTUs. OK disease showed also to have an impact on the
structure of bacterial communities, but with variable effects depending on the host cultivar
and plant habitat. Indeed, its effect was most notorious in OK-susceptible cultivar and within
endophytes. A total of 27 isolates inhibited significantly Pss growth, being the ones with the
greatest antagonistic activity from the tissues surface of OK-susceptible cultivar. Such ability
was potentially due to the production of volatile compounds, lytic enzymes and siderophores.
B. amyloliquefacients P41 reduced OK disease’s severity up to 43.7% and Pss population size
up to 26.8% and simultaneously increased plant fitness, suggesting to be a promising
candidate for controlling OK disease. More research are still required to identify the functional
role of these bacteria and the mechanisms involved in conferring host plant protection to OK
disease.

Resumo: A arquitetura das plantas, a germinação das sementes e o tempo de floração são determinantes
importantes do desempenho das plantas cultivadas. Compreender os mecanismos moleculares
subjacentes a essas características pode ajudar a optimizar esses recursos e aumentar o rendimento
das culturas. A zigomorfia das flores é uma característica morfológica que emergiu de forma
independente durante a evolução,associada a polinizadores específícos de plantas. Em Antirrhinum
majus, a zigomorfia da flor requer a atividade combinada de quatro fatores de transcrição: CYCLOIDEA
(CYC), DICHOTOMA (DICH), RADIALIS (RAD) e DIVARICATA (DIV). O gene CYC é expresso no domínio
dorsal do meristema floral e é um gene chave que promove as identidade das pétalas dorsais. O estudo
dos promotores dos genes CYC-like em Medicago truncatula, uma espécie leguminosa com flor
zigomórfica,é importante para entender a evolução dessa nova característica.Um dos objetivos desta
tese foi obter conhecimento sobre os reguladores a montante do CYC que podem ser responsáveis pela
sua ativação nos domínios dorsal do meristema das flores. Descobrimos que existem dois genes CYC like em Medicago truncatula que são expressos apenas no domínio dorsal do meristema floral e nas
pétalas dorsais de flores maduras.A sequência promotora de CYC em Medicago é similar às sequências
promotoras de CYC em outros legumes. Este estudo revelou assim um possível papel de elementos
reguladores específicos no padrão de expressão assimétrico dos homólogos de CYC nas espécies com
flores zigomórficas.
Estudos genéticos e moleculares revelaram que RAD atua a jusante de CYC e que antagoniza a
atividadede DIV na região dorsal de Antirrhinum, competindo por DIV-and-RAD-interacting factor (DRIF).
Uma ação antagónica similar entre homólogos de RAD/DRIF/DIV regula diferentes processos de
desenvolvimento em outras espécies. Neste trabalho, a análise funcional dos genes DRIF em
Arabidopsis thaliana DRIF3, DRIF4 e DRIF5 revelou que estes genes estão envolvidos na germinaçãode
sementes e no desenvolvimento inicial da plântula em resposta à luz. Neste estudo, descobrimos que
esses homólogos de DRIF em Arabidopsis provavelmente estão envolvidos na regulação negativa da
germinação de sementes e no desenvolvimento do gancho apical em plantulas crescidas no escuro,
influenciando a síntese e/ ou sinalização de hormonas vegetais.Estes resultados mostram que os
genes envolvidos na zigomorfia da flor foram recrutados para diferentes funções em espécies
actinomórficas.; The overall plant architecture, seed germination and flowering time are important determinants
of the performance of crop plants. Understanding the molecular mechanisms underlying these major
traits can help to optimize these features and enhance plant yield. Flower zygomorphy is a
morphological trait that emerged in different independently evolutionary events, normally associated
with specific plant-pollinators. In Antirrhinum majus, the flower zygomorphy requires the combined
activity of four transcription factors: CYCLOIDEA (CYC), DICHOTOMA (DICH), RADIALIS (RAD) and
DIVARICATA (DIV). CYC is expressed in the dorsal domain of the flower meristem and is a key gene that
promotes dorsal petal identity. The study of the nature of the promoters of CYC-like genes in Medicago
truncatula, a legume species with a zygomorphic flower, is important to understand the evolution of this
new trait. One of the objectives of this thesis was to gain knowledge on upstream regulators of CYC that
may be responsible for its activation in the dorsal domains of flower meristem. We found that there are
two CYC-like genes in Medicago truncatula that are expressed only in the dorsal domain of the floral
meristem and in dorsal petals of mature flowers. The promoter sequence of Medicago CYC showed
similarity with the promoters of other legume CYC-like genes. This study proposed a role of specific
regulatory elements in the asymmetric expression pattern of the CYC homologs in the species having
zygomorphic flowers.
Genetic and molecular studies have revealed that RAD acts downstream of CYC and
antagonizes the activity of DIV in the dorsal region of the Antirrhinum flower by competing for a DIV-and RAD-interacting factor (DRIF). A similar antagonistic action between RAD/DRIF/DIV homologs regulates
different developmental processes in other species. In this work, the functional analysis of the DRIF
genes in Arabidopsis thaliana showed that DRIF3, DRIF4 and DRIF5 are involved in seed germination
and early seedling development in response to light. In this study, we found that these DRIF homologs
in Arabidopsis are likely involved in negative regulation of seed germination and development of the
apical hook in dark-grown seedlings by influencing the synthesis and/or signaling of plant hormones.
These results showed that the genes involved in flower zygomorphy have been co-opted for different
functions in actinomorphic species.

Resumo: A notoriedade de Quercus suber em Portugal é reforçada, não só pela sua importância económica
devido à cortiça, mas também pelas bolotas usadas para alimentação animal. No entanto, pouco se sabe
sobre os mecanismos moleculares envolvidos na indução e libertação de dormência que intervêm no
crescimento anual da planta, ou sobre as redes genéticas que controlam a separação das flores
masculinas e femininas, tanto no tempo como no espaço. O principal objetivo desta tese é obter
informações sobre os mecanismos moleculares que regulam o ciclo de dormência dos gomos, a indução
de flores, e o desenvolvimento de órgãos masculinos e femininos em Q. suber. Sabe-se que a maioria
deste tipo de processos são modulados por fatores epigenéticos. Este trabalho proporcionou a primeira
caracterização bioinformática de reguladores epigenéticos em Q. suber e, portanto, pode ser utilizado
como plataforma para estudos futuros que abordem o seu envolvimento nesta espécie.
A regulação epigenética das transições crescimento-dormência, durante o desenvolvimento dos
gomos em Q. suber, foi avaliada através do estudo da expressão de reguladores epigenéticos, e pelos
padrões epigenéticos avaliados por imunolocalização. Estes resultados destacam que o ciclo de
dormência está sob controlo epigenético. A expressão dos homólogos de genes reguladores de dormência
identificados em Q. suber foi analisada por qRT-PCR. Os resultados sugerem que os genes QsSHORT
VEGETATIVE PHASE-like (QsSVP-like) foram os candidatos mais prováveis a estarem envolvidos no
controlo da dormência dos gomos.
Bibliotecas de cDNA de estádios iniciais e tardios do desenvolvimento de flores masculinas e
femininas, previamente geradas, foram mapeadas contra o genoma de referência de Q. suber, e a
expressão diferencial foi re-avaliada através de uma análise mais precisa. Outros transcriptomas
disponíveis de Q. suber (gomos, bolotas, embriões, cortiça e raízes) foram analisados para selecionar
genes com expressão especificamente masculina ou feminina. Adicionalmente, os níveis de expressão
de homólogos de reguladores de floração foram medidos por qRT-PCR em folhas e gomos. Os resultados
sugerem que a indução de flores masculinas é separada temporalmente da indução de flores femininas,
e que a determinação da identidade dos órgãos sexuais em flores masculinas ou femininas pode ocorrer
pela expressão incorreta do gene de classe B QsPISTILLATA (QsPI). Neste trabalho, a regulação de QsPI
foi avaliada através da análise de fragmentos do seu promotor, usando a técnica de yeast one-hybrid.
Em suma, o conjunto de resultados obtidos nesta tese ajudou a decifrar as redes genéticas e
epigenéticas envolvidas no ciclo dormência dos gomos e no desenvolvimento de flores unisexuais em Q.
suber, e poderá complementar estudos futuros em outras árvores com caracteristicas semelhantes.; The notoriety of Quercus suber in Portugal is strengthened, not only by its economic importance as
a cork producer but also as an acorn producer for animal feed. Despite this economic significance, little
is known about the molecular mechanisms involved in the establishment and release of dormancy that
mediate the annual growth of the plant, or the genetic networks that control the temporal and spatial
separation of the male and female flowers. Therefore, the main aim of this thesis is to gain insight about
the molecular mechanisms driving bud dormancy cycle, flower induction and male and female flower
organ development in Q. suber. Most of these processes are known to be modulated by epigenetic factors.
In this study, we provided the first bioinformatic characterization of the complete set of epigenetic
regulators found in Q. suber and, thus, can be used as a platform for future studies addressing their
involvement in this species.
The epigenetic regulation of growth-dormancy transitions during bud development in Q. suber was
assessed by studying the expression of epigenetic regulators and the epigenetic patterns evaluated by
immunolocalization. The results highlight that the dormancy cycle is under epigenetic control. The
homologs of genes known to regulate bud dormancy were identified in Q. suber, and their expression was
analyzed by qRT-PCR. The results suggest that QsSHORT VEGETATIVE PHASE- like (QsSVP-like) genes
were the strongest candidates to be involved in the maintenance of bud dormancy.
Non-normalized cDNA libraries of early and late stages of male and female flower development,
previously generated using 454 pyrosequencing technology, were mapped against the Q. suber genome,
and the differential expression between male and female flower stages was re-analyzed in order to perform
a more accurate analysis. The presence of differential expressed genes between male and female flowers
were then analyzed in other available Q. suber transcriptome libraries (buds, acorns, embryos, cork and
roots) to select genes with male- or female- specific expression. In addition, the temporal expression levels
of Q. suber homologs to the flowering regulators were measured by qRT-PCR in leaves and buds and the
results suggest that induction of the unisexual flowers is temporally separated and that the determination
of male and female flower organ identity may occur by the misexpression of QsPISTILLATA (QsPI). The
potential upstream regulation of QsPI expression was then evaluated by promoter-fragment analysis on a
yeast one-hybrid system.
In general, the set of results obtained in this thesis helped to decipher the genetic and epigenetic
networks involved in bud dormancy dynamics and in unisexual flower development in Q. suber, and may
complement future studies in other trees with similar developmental behaviors.

Título: Role of olive tree phyllosphere microorganisms in the biological control of olive leaf spot and olive knot

Resumo: The olive leaf spot (OLS) and the olive knot (OK) diseases are key constraints to olive
production, due to their high incidence and related losses. However, none of the available control
measures are effective against both diseases. This work aims to characterize the phyllosphere
fungal communities, which reside in and on leaf/twig tissues of olive tree, and to understand their
role in conferring host protection against these two diseases. Fungal communities of cultivars
displaying differences on disease susceptibility were assess by culture-dependent approach and
compared either among asymptomatic and symptomatic plant tissues or among different levels of
disease incidence. The isolation of fungal communities was performed in autumn and spring. The
relationship between foliar composition on fungi, secondary metabolites and host susceptibility was
also evaluated.
Phyllosphere fungal community revealed to be rich and abundant, comprising species
belonging mainly to Ascomycota phyla and Cladosporiaceae family. Endophytic and epiphytic
communities were distinct and affected primarily by season. In addition, climatic factors and the
presence of disease were important in shaping epiphytes, whereas plant organ and genotype (at
cultivar level) were the major drivers of endophytes. The interplay between the pathogen, the plant
and its indigenous microbiota, also seemed to be critical for the establishment of fungal
communities in the olive phyllosphere. The level of disease incidence was linked to host cultivar
and to fungal and metabolite (phenolic and volatile compounds) composition of their leaves. Thus,
it is possible that cultivar susceptibility might be in part related with the composition of fungal and
metabolites. Some key fungal taxa and metabolites were identified to play an important role in
conferring cultivar susceptibility/tolerance to OLS disease. Similarly, several fungal taxa were found
to be specific to either asymptomatic or symptomatic plant tissues, suggesting their competitive or
cooperative activity with the pathogen. Further investigations are still required to identify the
functional role of these fungi and metabolites in conferring host plant protection to OLS and OK
diseases.; O olho-de-pavão e a tuberculose são importantes ameaças à produção olivícola, devido à
sua incidência e perdas relacionadas. Não existe nenhum método de luta que se tenha mostrado
eficaz contra estas duas doenças. Este trabalho tem como objetivo caracterizar a comunidade
fúngica da filosfera da oliveira, que reside interna e externamente nas suas folhas/ramos, de forma
a compreender o seu papel na proteção da planta contra estas duas doenças. A comunidade
fúngica foi avaliada em cultivares que apresentam diferenças de suscetibilidade às doenças,
recorrendo a métodos culturais, e comparada entre material assintomático e sintomático ou entre
diferentes níveis de incidência de doença. O isolamento de fungos foi realizado durante o outono
e a primavera. Foi ainda avaliada a relação entre a composição foliar de fungos e de metabolitos
secundários, e a suscetibilidade da planta às referidas doenças.
A comunidade fúngica da filosfera mostrou ser rica e abundante, incluindo espécies
pertencentes maioritariamente ao filo Ascomycota e à família Cladosporiaceae. A composição da
comunidade endofítica foi distinta da epifítica, e mostrou ser fortemente influenciada pela estação
do ano. Vários fatores climáticos e a presença de doença foram ainda cruciais na estruturação dos
epifíticos, enquanto o órgão e o genótipo da planta (cultivar) influenciaram também a composição
de endófitos. A interação entre o patogénico, a planta e a sua flora microbiana nativa, também
revelou ser crítica para o estabelecimento das comunidades fúngicas na filosfera da oliveira. O
nível de incidência de doença mostrou estar relacionado com a cultivar, e com a composição de
fungos e metabolitos (fenóis e voláteis) das suas folhas. Este resultado sugere que a suscetibilidade
da cultivar possa estar relacionada com a sua composição em fungos e metabolitos, tendo, alguns
deles, mostrado ter um papel importante na suscetibilidade/ tolerância da cultivar ao olho-depavão.
Algumas espécies fúngicas mostraram também estar fortemente associados quer a
material sintomático ou assintomático, sugerindo que possam estabelecer relações de competição
ou cooperação com o patogénico. Estudos adicionais são ainda necessárias para identificar a
função destes fungos e metabolitos na proteção da oliveira contra o olho-de-pavão e a tuberculose
da oliveira.

Título: Effect of mycorrhization on Quercus suber L. tolerance to drought

Resumo: Mediterranean temperate forests have been identified as major biodiversity hotspots. These ecosystems are currently threatened by long term drought imposition, which will be further enhanced by the predicted climate changing. Cork oak (Quercus suber L.) is an evergreen species typically distributed within the Mediterranean Basin that has an important economic and social
impact for the Iberian Peninsula. Q. suber forests can comprise different forest systems, ranging
from forests with high tree density (400 trees/ha, sobreirais) to savannah-like landscapes with
60–100 trees/ha (montados). Although, well adapted to summer drought season, increasing of
temperature and decreasing of precipitation is endangering the sustainability of cork oak forests.
A key role for cork oak adaptation and tolerance to drought could be played by the microbial
community, namely ectomycorrhizal fungi and bacteria.
In the present PhD project, seven cork oak forests from five different geographic locations,
at different landscapes and gradient of water availability, were sampled. Ectomycorrhizal (ECM)
community was assessed by barcoding of root tips present in soils samples, whereas the bacterial
community of the same cork oak soils samples was assessed by metabarcoding using Illumina
MiSeq sequencing. ECM community was predominantly dominated by Basidiomycota whereas
bacterial community was highly enriched in Proteobacteria, Actinobacteria and Acidobacteria.
A core microbial community was identified as belonging to all cork oak forests, namely Tomentella
for ECM community and Acidothermus, Afipia and Sphingomonas for bacterial community. Both
microbiomes clustered according to three bioclimate groups, humid, sub-humid and semi-arid/arid
climates, although clustering was more evident for bacterial communities. When considering
individual climate variables, bacterial and ECMF communities presented an opposite behavior.
While ECMF occurrence was promoted by precipitation and impaired by temperature, bacteria
presented the exact opposite trend. Correlations between ECM and mycorrhiza helper bacteria
(MBH) communities revealed that Russula/Bacillus and Russula/Streptomyces interaction could
play a potential role for cork oak drought stress acclimation.
To the best of our knowledge, this work comprises the most complete survey of cork oak
microbiomes at different landscapes. A set of microbial interactions were suggested that could
push forward future research on cork oak forests for preventing further drought stress
consequences.; A floresta Mediterrânica está classificada como um dos principais pontos de conservação de biodiversidade. Estes ecossistemas estão atualmente ameaçados por períodos de seca prolongada, que serão intensificados com as alterações climáticas previstas. O sobreiro (Quercus suber L.) é uma espécie arbórea, de folhagem persistente, distribuída na bacia do
Mediterrâneo, que tem um importante impacto socio-económico na Península Ibérica. As florestas
de Q. suber estão distribuídas em diferentes sistemas florestais que variam, desde florestas com
alta densidade de árvores (400 árvores/ha, sobreirais), até paisagens tipo-savana com 60-100
árvores/ha (montados). Apesar de bem adaptado à estação seca de Verão, o aumento da
temperatura e a diminuição da precipitação registados estão a pôr em perigo a sustentabilidade
das florestas de sobro. Neste contexto, a comunidade microbiana, nomeadamente a comunidade
ectomicorrizica e bacteriana, podem desempenhar um papel essencial na adaptação e tolerância
do sobreiro à secura.
Neste projecto de doutoramento, foram consideradas sete florestas de sobreiro, de cinco
locais geográficos diferentes, em diferentes sistemas florestais e de acordo com um gradiente de
disponibilidade de água. A comunidade ectomicorrízica (ECM) foi avaliada por barcoding enquanto
a comunidade bacteriana foi analisada através de metabarcoding (sequenciação Illumina MiSeq).
A comunidade ECM é predominantemente dominada por Basidiomycota, enquanto a comunidade
bacteriana é altamente enriquecida em Proteobacteria, Actinobacteria e Acidobacteria.
A comunidade microbiana comum a todas as florestas de sobreiro envolve Tomentella na
comunidade ECM e Acidothermus, Afipia e Sphingomonas na comunidade bacteriana. Ambos os
microbiomas agruparam de acordo com três grupos bioclimáticos, húmido, sub-húmido e semiárido/
árido, embora o agrupamento das comunidades bacterianas fosse mais evidente.
Ao considerar variáveis climáticas individuais, as comunidades bacterianas e fungos
ectomicorrízicos apresentaram um comportamento oposto. Embora a ocorrência de fungos
ectomicorrízicos tenha sido promovida pela precipitação e prejudicada pela temperatura, as
bactérias apresentam a tendência exactamente oposta. As correlações entre ECM e as bactérias
auxiliares de micorrizas revelam que a interacção entre Russula/Bacillus e Russula/Streptomyces
pode desempenhar um eventual papel na aclimatação do sobreiro ao stresse hidrico.
De acordo com o nosso conhecimento, este trabalho compreende a análise mais completa
dos microbiomas de sobreiro em diversos regimes florestais. Um conjunto de interacções
microbianas são sugeridas tendo em conta futuras linhas de investigação de forma a prevenir
consequências negativas do stresse hídrico no normal desenvolvimento do sobreiro.
